The merchant email is where orders are sent to.
You can have multiple merchant addresses by separating them with a semicolon, but it isn't a dynamic field so you can't insert anything automatically.
The store email is the from address for emails sent from the store.
If an email's from address matches the to address, then it might be flagged as spam... depends on your email server settings.
