The reason why working in a subfolder is to share on a same hosting plan multiple portals (on multiple databases). For instance, you want your production portal/website totaly decoupled from the testing website. Especially if you try to implement complex modules like NBStore.
The xml or templates must be taking in account the correct path, so there should be for instance a token representing the Portal Alias path (which includes the subfolder).
This is just an improvement suggestion ;-)
