This is one of those "Don't install in a sub-portal" issues. Our site was in a subportal (godaddy) well before we considered e-commerce and NB Store.
We work around it (live with it) by simply searching or filtering by category on the product screen for the item to get it displayed on the first page of the results.
You can also from the customer facing product detail page click the edit icon to get to the item. I was happy to get all the customer facing issues with being in a subportal solved. Since this only affects us it's acceptable.
