The store already has canonical links applied on the product pages. If you examine the page source, you'll see them.
If Google is ignoring them then something else is wrong. I suggest reading through the Google page on the subject. You might need to make some adjustments in Webmaster Tools: https://support.google.com/webmasters/answer/139066?hl=en
Note that having a canonical link doesn't remove all other links. It just prioritises the canonical ones.
Note also that the canonical links in the current store are without category. There will be a method for setting a default product category as part of the ongoing development of v3 of the store.
