The custom fields are just plain HTML and are not connected to the DNN tooltips system.
That means you can just do anything you want to make a tooltip. Just put the HTML into the productxmldata.template along with the custom field itself.
If the tip is short, then you could put it as text alongside the field. Or you could put a little help gif image in there and use the title attribute to make it show a tip on hover. Or you could get fancy and use a JS or jQuery tooltip script to make it display nice and stay put for a while.
