I'm not suggesting you upgrade the website. Just create a working instance as a comparison alongside.
Obviously, to get the most accurate result for comparison, you should just install the same release on the same DNN version.. but old software is old software and we don't spend all our time fixing bugs to then support old releases.
Note that the current release of the store doesn't support DNN 5 so you'd need to go through the hidden releases to find the one that matches yours.
The issue could be anything. It comes down to what strategy you use to debug the issue. Personally, if I can't find a solution, I try and make a working instance of the same thing in the same place and then I can eliminate hours of time wasted checking things I don't need to. The fact is that the module works, and so you're not trying to find a bug in the module... you;' re trying to find a fault or a configuration change that broke what worked and that could be anywhere from the module up to the server.
This wouldn't be a very good method for debugging if you haven't got full desktop access to the server. If you're working on a shared host through a control panel then it's not so simple.
You could start restoring files and templates in the live system and maybe it'll happen to start working. Start with the PayPal gateway as that is definitely sensitive to line breaks and should also not be saved in other languages.
There's a KB article here on how to retire individual Back Office settings and templates:

p.s. I'm not sure what you mean by the store being a non-DNN module.. this is definitely a DNN module.
