yep, there's no reason you can't remove or hide the search skin object, position the store search in the same place and then style it to look the same.... all just with CSS. The only thing you'll lose is the placeholder text, which is not supported in the store search.
The DNN search is definitely not the old search.. it looks like the spider version. I'd bet that the old search is still present in DNN and can probably be made to work by changing the skin object. But I'd go with the store search anyway as it'll be much nicer.
It's basically a styling job, which would take some time to sort out and you'd need to ensure the positioning works in the responsive one.
If you can't manage to position things nicely, then you can also create a content pane in the skin just for the module. The rest of the job is still CSS work.
