You can use the 'Import Model/Price CSV File' feature at the bottom of the Import section in the Back Office to update price and stock on a regular basis.
It needs a CSV and the fields for the CSV can be mapped through the template named modelCSV.ImportMapping - Have a look at that.
One column in your import CSV needs to have product codes that match product codes in the store. That's what it uses to find an update the product models with pricing and stock.
What you cannot do is use the other import facilities in the same section to do this. Only the Model/Price import feature can be used because it has to happen at the Model level, not the Product level (Products are made up of one or more models)
Have a look at those features and it should make sense.
