Ok, I've read the threads and frankly, all I see is someone who doesn't understand how these particular tools work and fit together, has got into a mess (which is easy to do), and is paranoid enough to believe their server is hacked. Sebastian in the forum doesn't know what you're talking about and hasn't stated anything one way or the other.
For a start - you can rely on the fact that these tools work very well and although there are plenty of bugs, as with any software, the fundamentals are reliable. I wouldn't use any of it if it was rubbish. I use hundreds of modules on my portal system and NB Store is easily one of the best... which is why I got involved in the project long ago.
If your system is not working properly, and you haven't been able to fix it, I suggest rebuilding it. You can export the product catalogue, the product images and all settings and templates through the back office and import them into a fresh install.
p.s. The admin pages are just pages like all other pages. They don't reside in core files, they only exist in the database along with all other pages. Using the admin page manager tool, you can move pages out of the admin menu just like you can move them into the admin menu.
One piece of advice I can give is that it is very often easier to rebuild than to debug. You can rely on the fact that all of our websites work and so should yours if everything has gone perfectly. If you aren't confident your system is secure and in good order, the only way to resolve that is to replace it. All of us here have built hundreds of DNN websites and getting in and out of messes is just part of the game.
