You can;t run 2 NB_Stores at the same time, you can only run your installed version. Your running in the DNN framework, but the programming rules still apply, you only have to build you project in the correct place in DNN, in this case put your source in /DesktopModule/NB_Store compile it there and move the dll into the DNN bin folder.
Then as for the creation of a install package, this is basic DNN module dev, you need to read some stuff on devloping modules for DNN, it's not much different to the programming your probably use to doing, it's just within a framework, so you NEED to know how that framework fits.
