If you follow normal DNN procedures and backup your file system and database first, then all you need to do with the store is install the new release via the DNN Extensions manager just like any module. Do not remove the old module. Do a full app pool recycle and cache clear in the host settings after the upgrade.
If you have multiple stores in different portals on the same instance, then also go into the back office after the upgrade and look for the button to upgrade all sites in the Admin section. There will be a list of sites in there, with the version number next to each.
The rest of your store and templates are unaffected by upgrades, but you should also, for good measure, export a copy of the store configuration. Check this page for info on how to back that up:

There may be some tweaks you have to make depending on which version of DNN and the store versions. Ask in here if you find that something isn't quite right afterwards. It is usually down to including or removing or altering a jQuery or other JS file setting.
